Joe Pawelek was born on December 8, 1986 and grew up in San Antonio, Texas. He graduated from Smithson Valley High School on a high school team that frequently won its division and made it to state during Joe Pawelek's time on the team. Individually, Joe Pawelek made 197 tackles and 6 fumble recoveries during his senior season as lineback. He earned defensive MVP awards. He was also a strong baseball catcher and earned many honors for this position.

In 2005, Joe Pawelek redshirted but still earned MVP honors on the scout team. In 2006 Joe Pawelek had one of the top rookie seasons the Baylor Bears had ever seen. His performance earned him first-team freshman All-America honors through Sporting News, collegefootballnews.com and the Football Writers Association. He averaged 7.17 tackles per game, which was the highest per-game average of any conference freshman. He also earned his team's academic award. In 2007, Joe Pawelek had 99 stops, 40 of which were solo, over the course of the season putting him as a second-leading tackler for the Baylor Bears. He averaged 0.25 forced fumbles per game and was tied for ninth in the Big 12 for 0.17 fumbles recovered per game.

In 2008 Joe Pawelek started all 12 games. He made All-America, Academic All-America and All-Big 12 honors. By season's end he accumulated 128 tackles, 6 tackles for loss, 6 interceptions, 7 breakups and 5 hurries.
